Wow, nice question. Thanks for the A2A.
I travel by bus everyday to college and it takes 40 minutes to 1 hour to reach, depending on the traffic. Getting window seat is like an accomplishment, especially during peak hours. Once you get your seat, and start listening to some good melodies, the journey takes you to a different level.
Your thoughts begin to travel places in seconds, from past to future (Time travel eh? May be), recollecting memories which makes you cry and smile at the same time. You might feel nostalgic about your childhood. You get deep philosophical thoughts like “Why am I here? What is my goal in life? What am I going to do for my parents and society?” and things like that. Or you may even start dreaming your future with your crush, Varied thoughts, just because of one window seat. What is so special about it?
If you ask me, I feel that these are the reasons:

Looking out of the window, seeing the trees, the vehicles, the birds and things from everyday life. We tend to notice little things which we don’t usually do. That results in popping of thoughts from life, which we had ignored before.
The calmness we discover in ourselves in the midst of chaos around. I think it is possible only with window seat. The bliss of solitude which makes us discover deep thoughts, speak to oneself, admire things around.
The breeze that comes in contact with our face, making the travel, magical.
The Nature Connect- especially when it rains. Just wow.
Our mind is relaxed and we find inner peace.
We have no other work to do, and we don’t want to be idle. And so, we start travelling to parallel universe.
Sometimes I think a lot, get myself caught in the parallel universe that I find it difficult to return back to reality. I have missed my stop many a times with the bus conductor shouting at me :( That’s when I realize that I have been dreaming. So yeah, window seats and life are well connected.

Why do the window seats of train or bus makes us think deeply about life?
Have you ever heard the following sentences from anyone?
I got it while sitting on the can.
I got it when I was showering.
I was doing nothing, just lying down.
I was just taking a walk, looking at the stars.
Many people have reasoned that they've got brilliant ideas about something while doing nothing. Now, I'm no neurologist, just an above average mechanical engineer. For us mechies, it is very clear that if an engine is not loaded but still run, it will go into overdrive and achieve its maximum speed permissible.
Applying the same logic to brain, when you stop engaging it into any activity, it just gets into overdrive. This overdrive can happen anywhere, anytime. You just need to do NOTHING.

Probably thats why early Hindu sages focussed on meditating a lot. Probably thats why we're not getting as much 'brilliant' ideas, as our free time is gobbled up by mobile entertainment and connectivity. Many of my friends have tried one-week internet detoxing. All of them quit internet for one week, no email, no Facebook, no Twitter, no Quora, no Whatsapp. Just a simple generic phone with call and text features.
One week, thats all it took them to turn into internet hating hypocrites. They claimed to have better creativity and better efficiency. One of my batchmates even finished a paper he was stuck for a semester. I thought that this ought to have certain scientific reasoning.
I have a friend in AIIMS who is in psychology. I talked to him and following are the condensed pointers from the half an hour telephone call.

Watching TV or interacting with a mobile phone or surfing internet will engage your occipital lobe (also temporal, parietal lobe and insular cortex).
Creativity, thinking, reasoning etc are governed by frontal lobe.
As per him (and he tried to dumb it down a lot, so that a bonehead like me can understand that), the more your frontal lobe is free, more you'll think. On the risk of sound like a 90s parent, interacting with suggestive stimulus (such as TV, internet, smartphones) which release endorphins in your brain (the reason we feel good and satisfied), makes your frontal lobe go slow. In fact, a brain bathing in endorphins is slow overall
So, as you sit idle and there is no suggestive stimulus for a while, the endorphins drain out. Your frontal lobe gets free and gets a chance to get into overdrive.

Why do the window seats of train or bus makes us think deeply about life?
Window seats are something, for which everyone is fond of.
There were days when I have fought battles with my brother for the acquisition of window seats. So coming to the point why window seats make you think deep is because in our daily lives we are busy enough to introspect our thoughts and deeds. I believe window seats can resolve many tough situations, unanswered queries and dilemmatic occasions.
Moreover, if you have a fully charged MP3 with a song playlist of all those which take a stroll down memory lane along with the beautiful optics and sonics, you can have a nice plethora of thoughts. The calmness due to no-stress-because-no-one-to-disturb is the best feeling. This can instigate you to think about life, the philosophy and the unexplained reasons.
The beautiful thing which mesmerizes me is the people wear an invisible philosophical cap while they are travelling in a train.

There are two ways to look at the life.
The first is to see you as a mortal being who is born one day and who shall die one day.
The second is to see you as an immortal soul, as an eternal being, on its journey to this world.
You are like any other animal, if you think yourself as a mortal being with the same basic instincts and desires.
You are like a divine, if you think yourself as a soul which is part of God.
You see only one view of life at one point of time.
However, when you are travelling on a window seat of a train, you are simultaneously visualizing both the realities of the world.
Your one eye is seeing the life from inside(the compartment) where things are stationary and moving with you.
Your other eye is seeing the world that fleeting with rapid pace like the past. What you see in one moment as a future is becoming a past within a few moments. You can never capture that fleeting scenes ever in your life.
Therefore, the window seat presents before you the two vital truths of life simultaneously and forces you to think deeply to harmonize the same.
The window seat of a moving train creates a train of thoughts that help you finding the meaning of life and the purpose of life by synergizing your inner world with the external world.

Interaction with nature is the main reason.
Whenever you will interact with nature in any form, you will encounter deep thoughts.
Let me explain.
When you choose a window seat either in bus or train, and bus or train is moving, then you encounter various things to your sight ranging from trees, houses, animals, people, you name it. You will not have to try hard and you will interact with nature getting into deep thoughts.
Staring at the walls is another way of interacting with nature. Taking a bath in the bathroom also leads us to deep thoughts. Nobody knows the reason but we get interacted with nature in one way or the other. Staring at walls, looking at clouds, sitting under a tree, all are various forms of interaction with nature.
The other person who is sitting beside you, would not be able to interact with nature because there are no walls, no imagination, no interaction with nature in any form.
That is why it is said, the more you interact with nature, the more deep thoughts you get, the more silence you prefer, the more smart you become and the more happy you are.

Why do the window seats of train or bus makes us think deeply about life?
A cute question, which already has 56 (at the time of writing) well analyzed and well articulated answers. Still it is an A2A from a young friend, and having extensively traveled by bus or train for the past so many decades , I have often experienced this and therefore I am somewhat competent to add my perspective.

First, when one is travelling by bus or train, unless one is going to attend some important work like an interview,or on account of some sad happening, one's mind is likely to be excited or rejuvenated by the mere prospect of change from the monotony or grind of every day life at least during the period of travel. Add to this the availability of absolute quality 'me time', as one does not have to or even can do much during the travel, other than simply sitting back with an uncluttered mind, and RELAX.
Secondly the window seat, unless it is very hot outside, ensures what the OP rather poetically describes as "cold zephyr blowing on one's cheeks" this adds to one's comfort level, and the smooth motion of a bus ride or the rhythmic movement of the train makes one feel not only relaxed, but also feel quite REFRESHED.

Thirdly, the sights and sounds of the outside from the moving bus act as stimulants to some subconscious thought process. Transaction Analysts would tell you that certain familiar stimulants with strong association values, make one not only RECALL nostalgic memories, but in fact transport one to a state of RELIVING the pleasant experiences. Thus any sight, like say a boy going to school on a bicycle or a child holding a colorful balloon, or some strains of song being played in a road side tea stall, or even a half torn cinema poster of a favorite old film, might trigger a flood of pleasant memories, which one then not only remembers, but actually relives.
So,in most cases, it is this heady combination of a relaxed and refreshed mind, getting into a reliving mode, all brought out by sitting on the window seat of a bus or train journey, which transports people into pleasant or peaceful reverie like mental state for s few hours.

But this can become true only when all these favorable conditions exist. As we saw, if one were travelling with some anxiety or sadness, hungry or with an upset stomach, or has to put up with extremely hot climate or some noisy neighbors, most of the charms of the window seat are shattered. Again, if one has some other distractions like reading a racy novel, seeing a movie played on the video inside the bus, or even engage in some animated conversation either with persons or over phone, this magic spell can scarcely be experienced.
In final analysis, this too is a stereo type and a state of mind.
